I think I may be having the same issue. The program tells me that it is up to date (ver 3.1.5 build 1167)
When I play the game the bumper is coloured light blue when it should be paint 1 colour. It was a default Rockstar body part with a carbon lip that I created. When I open the file again the [PAINT:1] has been deleted from vehicle_generic_smallspecmap. Have I made a mistake somewhere, or is this a program fault?

to the moment the latest version is 3.2.0. update zmod first and check whether problem resolves. I remind I had something like that being fixed in recent months.
